Use magic when the physical shield is up, use physical attacks when the magic shield is up, and always kill the Repth Gomorras first before attacking the core. The other Gomorras are only a minor nuisance and disappear when the core shifts modes. Level doesn't seem much of an issue to me. Just make sure your health is full at all times.

Ah, Mutation Cubia... that was probably the hardest for me in all four games, even harder than Skeith. But now I have a strategy every time I go through the games making him a breeze.
You have to take Mistral, if I recall correctly, right? That's good, because for the most part you'll need Magic. However, what would really help is if you have Rig Gaem. That's a pretty rare spell and I used it from the Ceramic Helm (which is rare and heavy, so BlackRose had it. It's in Theta, Dog Dancing Passionate Tri-Pansy, in the Gott Statue). If you have something else with Rig Gaem, excellent. But you don't really need it though... it helps though. If you have it, use it before entering the fight.
For Kite, you should have the Yosetu & Fuyou, as well a powerful Twin Blade with strong skills (NOT the Y&F). I think I may have used the Hyakkidouran or the Bom-Ba-Ye, just use the best one you have, and make sure you have Y&F as well. The reason you need Y&F is because they're one of the few Twin Blades you can get at this point that come with magic skills, and they're the tornado ones which focus on an area rather than a target. If you're gonna have Kite help with magic when he can after destroying the Repth Gomora, you should have these.
For Mistral... well, summons are your friend when Cubia Core is affected by Magic. The best summoning wand you can get at this point in the game is probably the Starstorm Wand, hopefully you have it. It's actually the highest wand in Infection (or possibly the second highest, don't remember). Go buy a Groovy Stick in Carmina Gadelica and find a field where it's nighttime and NOT raining, throw it into the spring and you should have it.
Now for the battle... first off, I believe it starts off immune to Physical attacks. You immediately go for the Repth Gomora (whilst having your strong blades equipped), target Mistral at the core, and target Blackrose to help. If you're low on health or have any status from the Downers, just scream First Aid, and as soon as you're better, assign everyone to their respective targets. While you're at it, you may wanna use a skill to get rid of the Repth Gomora fast, preferable a "Dance". Or, if the Repth Gomora is close to the Cubia Core, equip the Y&F and use one of the magic skills, since they're both tornados while having Blackrose hack away at the Gomora physically.
When Magic attacks are obsolete, it's time for you to start fighting it yourself. Before you do, however, target Mistral towards the Repth Gomora and designate her to keep using summons on it so she can take it out especially quickly. Switch to your good blades and hack away at the core as much as you can, maybe even use skills. If the Repth Gomora is close to the Core, use one of the area Tiger Claws skills (Thunder Coil, Blazing Wheel, Swirling Dark, Splinter Slash) to get both. Of course, you can designate BlackRose to help you as well. Yell First Aid when needed, but don't forget to reassign everyone their targets after you do so.
Keep this up and you should have no problem defeating Cubia. Good luck!
