The only game that's made me choke up a is Drakengard 2. So many things happen in different endings but the big one is when Nowe finds out  that Legna just used him and the last 18 years of his life have been a fraud and that Legna doesn't even love him as a son. And others where Manah ends up dying kinda but no as much as before.

While games with (IMO) great storytelling can "move" me, I've, to date only cried/been totally moved once.

And that was Okami. My Goddess!(XD) I still get moved after several playthroughs. Heartwarming. Truely heartwarming.

P4, the worst ending, .Hack (vol 2)reminisce Alkaid, FF7, and MGS3. Moved to tears fighting the boss, as naked snake, branded a traitor and war criminal, she still finished her mission.
