Because they were destroyed and lost in the sea of data for the rest of R:1 after IMOQ. I think Macha was still 'alive' by LotTB, but maybe she was just somewhere else with Elk or something :/

^right, and aside from that, I don't think they'd fit well into the story.

The only reason they didn't really appear other than the whole conclusion of the games, I suppose is the mood. LOTB was not meant to be all dramatic with comatose action and such. Therefore, there was no need for it happen. As for the case on the phases, Cubia could appear if Shugo had data drained a powerful enough enemy.

That would be impossible with how the world was stabilized though, so the phases had no real need to be there.

Aura had made Shugo's bracelet specially, just as she had done for Kite's second bracelet.

And it's as Helba says, the phases simply wern't in any way relivant to the storyline in LOTB/LOTB/Dusk.

well in my opinion if the phase's were in lotb it would be rather been there done that got the T-shirt type thing
i don't think the people that wright the story line for .hack would want to repeat the same thing over and over and over and over and over again @.@ it will drive a person mad after a while right?

Um, assuming that you're talking about the players and not the producers, Legend of the Twilight was just an aftermath of IMOQ. It's supposed to portray The World as it should be, with the minor bugs and pesky hackers. The Eight Phases and big bad Cubia aren't going to show up all the time, that would just get annoying~.
