Well you have to take into factor the large fandom characters like Naruto characters, Kira and Athrun have in japan. Gundam Seed Destiny was pretty much plotted to make Kira be a god. There are a lot of fans that only watch the mainstream anime, hence why it is mainstream anime. I'm actually quite surprised that Rei Ayanami held a spot in the Top 50 instead of being drowned out by the mainstream characters.
As for rei-She is the only 'old school' anime character which I can recognise, and not only that but NGE isn't mainstream. The fact that she's in the list at all is a feat in and of itself.
also, anyone saying heresy to gundam must be punished...with a vengence.
