I've found:
Subaro and Tsukasa
Crim and Sora (they're quite popular)
Hokuto
BT
Natsume and Sanjuro
And I think the one that says in the game:
"Hey, do you want to get my autograph?"

Nuke Usagmimaru? Yeah, i believe he makes an apparance towards the end too.

Other then one drawing of Mia and Elk towards the very end, there aren't too many that the one's you've listed.

Orca,Kite and Blackrose..I'm pretty sure that the characters you see in the page before the last are them..'cause if you see when arrive the email from W.B. Yates shugo and rena are still with aura

Yeah, but that's pretty obvious... I mean the hidden crossovers

Wiseman is there on Vol 3. and I think Hokuto is as well.

There are quite a few hidden ones. Basically, any characters that they took the time to draw decently will be some sort of .hack character. I can't think of any others that haven't already been listed, but I'll post them if I do...
