Yes. This is because Morganna is strongest in those secret areas like where Aura was sleeping. The games make Morganna very similar to XANA from Code Lyoko, or Skynet from Terminator.

Though wasn't there one occasion in SIGN when her scream reched throughout the world even shaking Net Slum, actually if you think about it this happens quite often in the games as well.

Well, actually, Morganna's scream wasn't actually heard in Net Slum. It was just symbolic for how her rage reaches across the World. The only noticable side effect what Tsukasa's ability to sense her anger because his five (six) senses in the World.

Ah, thanks, now I have a crazy theory. When Aura is data drained Skeith tears her data into three segments, now before this you see no other phase, well for obvious reasons. Now I'm quite sure that AuraTwilight will be able to debunk this but hey it's worth a shot.

What if Skeith was defeated before Aura was datadrained? Would Innis exist? Only after Skeith datadrained her do the other phases start appearing one could simply argue that it was not their time. What if Aura had already integrated their data into hers and being torn apart by Skeith ruined what was already in place? Therefore giving the phases forms...

Nope doesn't work I forgot to add Mia into the equation.

Anyways, they were already made because they were programs to collect info. on emotions and such for Aura, but as soon as Morganna realized She'd die once Aura was born, she stopped them from gathering info (I believe) so skeith, I guess being the terror of death phase was just chosen to find and data drain Aura due to Morganna's Orders. Even though Skeith is the Terror of Death, that does raise the question, Why was Skeith the one chasing Aura? Was it because previously stated, or He was basically, "woke up" in  sign and was the only one awake still at the time so he sought out Aura. Or did he get awaken to Drain Aura and destroy the  sign characters? I haven't seen the .hack Sign series in a LONG time, so forgive me for being rusty XP .

He was the first to wake up, so he got that duty. If he fell, Innis would've continued. All the Phases have to awaken in sequence. (Maha being the only exception, but even then, Kitty Maha and Mia aren't the actual Phase program, but hosts to act as it's AI directory.)

and no, Skeith did not destroy the Sign Characters. Helba pulled the plug on the Net Slum server, saving everyone's asses.

Actually, it was the perfect way to end it, in my opinion. It's not like the SIGN characters would've stood a chance. Plus the focus of those last minutes was about Tsukasa coming to terms with the real world and overcoming her problems.

i thought the ending was ok... but what about at the very end when the giant phone glowed red? what did that mean? was it the phases?

It meant that Tsukasa is out of the game. Just like it meant he was in the game at the very beginning.
