What do you mean by hidden areas? The bonus dungeons you get for beating the games?

Just look at the .hack wiki any and most info can be found there. So go there and if something isn't there than post a topic otherwise our precious bandwith is wasted.

Some of the areas used in the anime are in the games (like the keywords they say), if those count?

look on liminality and put on the english subs and the voices in jap you get to see new areas that help in the game

There are the ones in Liminality and in the other shows. “Hidden Forbidden Holy Ground” is one, I’m pretty sure there are others too... I'm going to re-watch //sign and //LOT when school gets out so ill try to find some.

well some are from data draining a strong monster in that area.

Bom-Ba-Ye Mu is the item
Guardian is the monster so you need to fight it or data drain to get the item.
