No, there's no one else it could have been. For starters, the silhouette matched Lucy's body-shape and posture perfectly. Then there was the music box, the clock, and the shootout all pointing to Lucy. It doesn't make any sense at all for it to have been anyone else but Lucy. That's why I said it had subtlety... you actually had to think about it for a brief moment to get it. It's pretty obvious, but it's not spelled out or narrated.

Does the storyline in the manga go beyond that of the animes? I found where to read it and don't know where to start, i'd like to start around where the anime ended.

I'd recommend just reading from the start of the manga. It's never wise to assume that the anime is entirely accurate to the manga. Even when it is accurate, there's usually still stuff left out of it.
