One thing that I think we are forgetting here is that in there are many styles and forms anime can take. There is however, certain key rules that mangaka and animators alike practice and follow. One of those being that anime characters normally do not show any physical traits that place them to a specific race or part of the planet earth or whatever planet thier on.
Differences to suggest ethnicity can be the tone of the skin color; for each media they are similar but also different. So being that we can tell them apart.
There are also differences such as accent and how a person might speak, personality and how a person may react to certain situations.
Then of course there is always the different hairstyles, eye colors, clothing, etc, etc, etc.
I don't believe that CC2, Bandai, and any other firm related to project .hack would endorse, sponsor, or incorporate such elements such as racism and descrimination; if only based on simulation of real life.
This brings us back to the .hack universe. Inside the the mega popular MMORPG game known as "The World". As a player of "The World", one would be able to create thier own 'in game' character as they so desire. It has nothing to do with why we don't see different people in the series. The characters you see are the product of the world; data created to act as a mediator to the characters wants and desires.
After all "The World" is only a game; acting similar to how other online games are played. I hope this was helpful to people.
