How many AIDA's are there?

I'm just wondering how many incarnations of AIDA there are, and if possible what their names are.

Somewhat.

Rather large Vol. 2 spoilers:

  <Tri-Edge> is an aggressive ADIA mutation that attacked a PC and created the first AIDA-PC. This AIDA-PC became an uncontrollable PK dubbed "Tri-Edge." This AIDA-PC was Ovan.

Do these AIDA's appear randomly in dungeons? Or or are they storyline?
I wouldn't mind having AIDA's randomly appear in dungeons, (kind of like the data bugs in .hack//IMOQ).

Those are NPC's,there is a difference in the world of .hack between NPCs and A.I.s.

The guys at the shops are NPC's, as stated. NPC's are preprogrammed game characters, which you can find in any video game. The AI's, such as Aura, Lycoris, and so are are as intelligent as humans, have free will, and can do whatever they want. They have souls.

I think in Vol. 1 there was only 3 Anna type AIDAs. And they had to do with the story so like asked above are there any in the dungeons that aren't based on the story.

that's not something I can answer.
I'd say no,but that's my intuition.
I've never played Vol 2 or 3 myself.

From my understanding of .hack//wiki, AIDA anomalies appear in Vol. 2 like common monsters. You should be able to encounter them in dungeons and fields, but, as I said, I could be misinterpreting the context.

I wrote that sentence so I think I can answer your question. AIDA are never randomly encountered. There's a finite number of them in the game (to my knowledge), and they can only be found at areas you're given as part of the story. That said, they use AIDA extermination and data seed hunting as an excuse to get you go to a few more areas than they could otherwise fit into the story...
