Why are plotlines for the Manga and anime different?

manga: Introduces Zefie and finding Aura

Anime: Some Wandering AI trying destroy The World.

Why are the plotlines so different? Can anyone explain this to me?

The anime was made before the manga was finished, so after the initial story setup where everything was the same, they developed their own story.

It would've been pretty boring too if the manga and anime were exactly the same..

^ This. It's kinda like why the FullMetal Alchemist anime and manga are different- the anime managed to catch up with the manga, so they had two options:

A) Delay the rest of the series.
B) Create their own story.

Obviously, option B was chosen. This is for FMA, of course.

It also happened with Rurouni Kenshin, but this resulted in that being ended and the creation of the OVA Reflections.

Soo, I wasnt really fond of legend of the twilight...especially after I loved the initial .hack games and just what they did to the characters, chibifying them lol.
I had picked up the entire anime, and the first manga but never got around to reading it like most of my manga.. but if its even slightly different I guess i should get the rest of them and give the manga a shot.

The manga is almost completely different from the anime '-'
