To my knowledge it goes like this...

.hack//Epitaph of Twilight - Canon
.hack//AI Buster - Canon
.hack//SIGN - Canon
.hack//ZERO - Canon (Albeit incomplete, apparently LINK fills in the blanks)
.hack//IMOQ- Canon
.hack//Another Birth - Canon (A retelling of the games through BlackRose's eyes, a few translation errors here and there, but nothing serious)
.hack//XXXX - Non-Canon (A retelling of the games with added garnish and an actual character for a few foes. Though recent events may make part of this canon in some strange way... it's difficult to say.)
.hack//AI Buster 2 - Canon
.hack//Legend of Twilight's Bracelet Manga - Canon
.hack//Legend of Twilight's Bracelet Anime - Non-Canon

End of First Generation.

.hack//Terminal Disk (Also called "End of The World") - Canon, fills in the gaps between the first generation and second generation, includes a bit of background on a few characters from the first and second generation.

.hack//Roots - Canon
.hack//CELL - Canon (A glimpse of the world through Midori's eyes from Roots)
.hack//Alcor - Canon (Gives a bit of background on some main characters and minor characters in G.U.)
.hack//G.U. - Canon
.hack//G.U + - Non-Canon (A retelling of the game's events with wildly different outcomes.
.hack//G.U. Trilogy - Non-Canon (A retelling of the game's events shoved into two hours or so with fantastic CG art, but with a highly condensed story. Still an enjoyable watch.

That's all of the Second Generation to my knowledge.

Third Generation

.hack//LINK - Canon (There's some oddities from what I've seen... but the core still seems to be in canon.
.hack//LINK Twilight Knights - Non-Canon (A retelling of the game's events before... the game ever came out even in Japan, hah, as with G.U.+ this takes a few different turns (haven't read it so I can't really be sure)

.hack//Quantum - Canon (An OVA that takes place after the games.)
.hack//2024 - ?Canon? - A movie that we should be getting info. on soon enough, which appears to deal with the aftermath of the game. (Don't know much more than that, been avoiding LINK spoilers like the plague)

By the way, nice avatar.

.hack//Link allows for Trilogy and a few other things to be a different kind of canon. They didn't "really" happen, but they still happened within the changing chaos of The World's time data. This is just one interpretation, of course, they don't say it outright, but it's really the only explanation for some conversations Pi had in Link and Trilogy.

Also, the G.U. novels are non-canon. 4koma might be canon if taken through a filter?

Really, "canon" in .hack is a fan-defined term that refers to everything that doesn't negate the rest of .hack. If a story has multiple, drastically different versions, then we try to pick the one that fits together with the rest of the series. Sometimes there are aspects of a non-canon work that might very well still be canon (like Kazumi in G.U.+), sometimes there are parts of "canon" works that we try to ignore because they can't be canon (the Tri-Edge battle in Roots, some stuff Reiko says in Quantum). It's an imperfect process because the creators don't always emphasize continuity the same way we do. Link solved a lot of the problems, answered a lot of the questions, and established a possible second class of canon like I said, piecing virtually everything together into an intricate glass castle (although this still can't make Aina Ovan's daughter). But Quantum proceeded to take a baseball bat to this by immediately contradicting the main plot of Link (but we're stuck with it--it's very hard to declare Quantum non-canon without something to take its place), and who knows what 2024 will do? (although it looks promising continuity-wise)

... Maybe Ovan could act as the legal guardian or the user data involved could be misinterpreted. Still I want to know what did Quantum explain for Link? I missed it. Also does Quantum Introduction have any roles?

That's too much of a stretch based on what we've seen.

Everything Reiko said about Amagi, don't have the exact quote.

.hack//CELL and .hack//G.U. are in English. CELL is written in Third-person. G.U. switches characters and is written First and Third-person while e verything beyond .hack//G.U. novel volume 4 are still in Japanese.

The title just above is for the manga G.U,+. To add each G.U. novels shared the same name as the game series. During the third season the series connect a bit more complicated corners with Link. Though her character just might not have known in Quantum Reiko incorrectly explained Amagi's reason for working with CC Corp and the purpose she used for creating Shamrock was a little loose however the third season regained double the momentum after .hack//The Movie. Meanwhile Guilty Dragon is using its own connected continuity. Project X Zone is just plain fun.

Those are all pretty much canon, and the canon version of Link is the game.

The Link game is canon. Everything in it happens... but all of the chapters you mentioned happen in the Akashic Records in 2020, while Tokio is exploring, modifying, and restoring The World's time data. So 2020 Akashic Records ZERO is a slightly different story than 2010 actual ZERO, because The World's time data has been modified. It's still canon, in that it still happened in the Akashic Records in 2020, but ZERO the novel describes what originally happened in 2010. It's heavily rooted in the latter, and anything that doesn't contradict something is more likely than not to be based on the actual past.

Here; the items in bold and black are canon, the titles surrounded by slashes are produced outside of the normal series, the items with Link occur in the Akashic Records and the pieces in brackets have additional parts that are included in the main story. Guilty Dragon is somewhere in between and the section in blue italics are non canon.

So basically canon is something related to the main storyline and non canon is something that is its own.

Yes that is one way to explain it. Imagine that items in bold are from one universe while the items in blue or whatever else are from their own dimensions and are broken up and sometimes reintroduced into part of the main story.
