The Second one I can't say anything about, but the First is a plot element.
Aura's Statue isn't part of the game or the area, so it doesn't have a reflection. This is even pointed out by Helba.

For number two.
The camera is just like "that."
Depending on how many steps you take, objects begin to disappear in the background. The way .hack was made, this happens SO frequently.

I have found a few but none come to mind right now, just simple graphical glitches, oh wait I do know one if you go to the field Hideus someones giant
and look at the lower left wall on the door to the dungeon on the outside, then at certain angle, you can see the inside of the ship, I will post more when I remember them I guess

well her are ome glitches i ave found
once when i was getting virus cores i put my partyonto recver so they dont kill them but they werestill attacking!!!
another when i was o hidden forbidden holy ground try to put one membe next the the closed door side look at his/her shadow it should be stading under the ground like(wierd)

I tried the shadow thing at Hidden Forbidden Holy Ground but I didnt see anything.
Exactly what am i supposed to do to see the shadow thing.

I can name a few real glitches....
In Ryu Book IV, the monster one, it says you can get a Virus Core A from DDing a Kakasinger. To my knowledge that's not possible, I've tried everything from negative wands to negative weapons, it doesn't protect break.
The rest are mostly easter eggs..
Also, this isn't really a glitch, but it's kinda cool. The weapon "Phantom Blades" has that name in Infection, but when the data is transferred it becomes "Phantom Twin".
Like the above, the "Bloody Twin" weapon was actually called Bloody Blades in Infection. It's pretty funny and confusing, because of how they changed the name for Mutation, there ended up being yet another weapon called Bloody Blades. Which is probably the reason, haha.
There's also two different weapons called "Steelblade", one Blademaster and one Heavy Blade. However, thankfully the heavy one is only the one that Blackrose starts with and isn't considered one or counted for the item completion. The Blademaster one, however, is.
Also the Dalaigon Anecdot monster becomes "Dalaigon Anec" in future volumes. But it always appeared in the Ryu Book as that.
This is probably a glitch... but you know the fourteen people that walk around trading stuff, and all they talk about is what they have to trade and what they'll trade it for? Well... if you take everything from them, and try talking to them, they say "Select number to trade". o.o
At least that's what Flare said... dunno about the others.

it is pretty hard to see but hre iswhat i diedi have outbreak though but i might work for others)
1:put one guy as close to the closed door side
2:take 3 step back and watch the shaow closley

How about this one. In Mac Anu if you are in first person perspective and you look at the banners hanging from the arch bridge you will notice that it will fade and reappear.

the heavy blade steelblade weapon isn't one of the items listed to complete the item competion is bacause there isn't one anywhere blackrose was the only one to have it..and she throws it away after the first game.

Speaking of attack area bugs, battle mode and ability to attack are not one in the same; the size of the monster seems to dictate that a lot of the time. Some larger monsters can be attacked outside battle mode, while some smaller creatures can't be attacked at the edge of their battle mode borders. The difference is really small, however, and in turn, completely negligible (though I once got caught off-guard by Mad Witches because of it, so there's a slim chance it can happen).
I'll mention this one again as well; it is possible for you to "quick hit" with two rapid physical attacks. Kite's left uppercut is bugged in that if you try to move during the attack, Kite will cancel out of the animation as soon as he hits/misses and can immediately attack again. Other twin blades should have the same bug, but being CPU-controlled, I can't imagine theirs being useful. If you could launch nothing but left hooks, you could attack twice as fast as normal, but I have no idea how to launch two uppercuts in a row or if that's possible.

This is not a given. PCs start selling excess items once their inventory reaches 21 (if it's < 21, nothing is sold), and they also don't sell anything they're currently equipped with. If you were conservative and/or really observant of others' equipment, you could keep their initial weapons available past the end of Quarantine.

Here are mine
1) If you look at the grunty shadows you can see hotaru's grunty
2) in Infection when they are talking about Mia for the first time if you notice the name of one of the characters talking its Seige before he goes into a coma.
3) if you look at the scenery in the fields you can see strang statues of people doing wierd things o.O no idea what those where about.

The third one I've seen before. I just think they are there for scenery. They are funny looking. I saw one of a person bending over and throwing up a couple of times.

Thsoe arent glitches, they are intentionally put there.

Haven't tried any of them but I can say that if you go into a wood type field and look upwards you will see a lot of weird things. I saw what looked like an upside down civilization, the a tadpole. Really weird but I love it.

I don't know where you heard that, but it's partially inaccurate. First off, you do see weird things occasionally looking up, but not just in wood fields. Some of these have an explanation to them in optional missions.
In each server, there's something you see occasionally when looking up in the sky. Here's what you see:
Delta - You see the Aerial Fleet flying in the sky. Ths is the secret place at the end of Infection with the Parasite Dragon, you know the ship you start on...
Theta - This is the city you were talking about, or the "Reversed Capital". Same reversed capital in the sidequest in the end of Mutation.
Lambda - The giant fish/whale/stingray creature is floating in the sky. This s the same one you go inside at the end of Outbreak.
Sigma - There's a floating red eyeball in the sky. I have no idea what this is, or the significance of it.
Omega - I actually just noticed this recently, didn't think there's be anything here, but sometimes you see a pair of flying Grunties in the sky pulling a sleigh. I guess this is just an easter egg connecting the Christmas-y theme in Liminality part 4, like th Christmas Card trade item.

This isn't a glitch but this is weird. In the wood type fields have you guys noticed the things in the sky. I saw a upside down civilization or a tadpole. That and the aircraft that creates portals.

Die. You can now go through sprites. If there aren't any monsters around you can "enter" your party members. Go to first person perspective and you'll be able to see inside them.
