SIGN was the first I saw of .hack and I fell in love with it o-o. SIGN was not boring at all, it had a wonderful storyline. SIGN was much much better than ROOTS.

Sure, you loved it just like probably most of the members on this forum; but there are others who found it boring, because it didn't have much action and it was a little slow, some people just don't like stories like that.

You're forgetting about CC's and Kallen's asses, those were all over the place as well; but boobs are given more attention in anime.
Anime and stories that make people think can sometimes be a bit less popular. One of the biggest examples of this is Serial Experiments Lain, I still can't get the entire concept of that one. The franchise also depends on different types of media to explain the whole story.

That alone is a lot to look into and actually understand. As for R:2...
It displays a similar story through all of it. There's less media behind it so it's not as much of a thinking story if you just focus on certain aspects. The story did have me thinking a lot though, so I do like it. As for R:X, I'm not sure about it being that popular with people that aren't familiar with the storyline and past media. Though I did hear that Roots was made because of the storyline in GU being a bit confusing relationship wise.
Anyways, there's a lot to look into and think about. That's why.
