How do you believe CyberConnects2's involvement with Square Enix will affect their development for the .hack//series? CC2 were also behind the Final Fantasy VII G-Bike & I heard that they are also doing work on the next Final Fantasy VII Remakes. So far I'm really enjoying the collaborations they created had with Shinigami Messiah, Asura's Wrath. & FullBokku Hero's X. Also could FFVIII been one of those three titles they were working on?

As far as has been announced they have nothing to do with it. So to answer your question it won't affect it at all.

They're one of several developers assisting according to the article, and I'm not really sure what that means. It probably won't affect that much as far as .hack is concerned, companies help each other all the time. .hack has a credit for Gainax. MGS5 had another company create the animals. I wonder where the news came from before, though. It might have just been a lucky rumor given that this article says they were working with partners to move things along "in secret" and the interviewer reacts with surprise to CC2.

Highly doubt this will affect .hack at all, or CC2 as a developer at all. The only way I can piece together a connection is if, and we're talking hypothetically here, if FF7 remakes sells well despite it being in parts (ie. vol 1, 2, 3 etc) -- then CC2 might realize that a volume based games like .hack is still possible today, given it is a quality game.
Depending on SE's pricing decisions, CC2 might learn from them. We'll have to see how the game is advertised, the time gap between volumes, the price and so on. And if this approach works, maybe CC2 will have a table discussion about the future of .hack. Best case scenario, this is me being VERY optimistic.
